I was wondering if the stem or trunk will continue to thicken if I cut it down a thin one and put it in a small pot or if I need to grow it tall then cut it to get the thickness. Thanks.

It's always better to grow the plant as huge as possible first. This way you can get much thicker stem so much faster.
It will continue to thicken, but instead of months it will take years and years.

When you say growing as huge as possible, i have limited height of the plant to ~1m high, preferably less, if i keep cutting the ones that go above that and let it grow as big sideways as possible would that too make the stem thicker in the way growing horizontally would?

side branches contributes to stem thickness too, especially the very first ones. Bonsaist's call them sacrificial branches :)
